You can specify many layer configuration options from the command line with :option=value syntax. See the command line reference page at scuba for more details.
Scuba is fully scriptable. If you find yourself performing repetitive tasks with multiple data types, try to write a script for it. See the ScubaScripting section, or try saving a scene setup script for an example from which to start.
